Is there any particular order to load "Pro2_Main_1.3.1.32.syx" & "Alt_Tunings1-16.syx" or does it matter?

You'll need to update the OS first, as it contains the alternate tunings feature. The synth won't recognize the alternate tunings file if it doesn't know to look for it.
